Dr. Doom has seemingly destroyed the Ultimate Alliance with the Tesseract and Odin's power and is now using them to conquer Earth and corrupt the remaining heroes who attempted but failed to stop him. Unknown to everyone, the heroes of the Ultimate Alliance were saved by Uatu the Watcher who tells them the only way to defeat Doom is to acquire a piece of the M'Kraan Crystal from the Shi'ar empire and steal the Cosmic Control Rod from Annihilus. The Ultimate Alliance, joined by the Silver Surfer & Ghost Rider, rush to gather both items and take down Doom before his unrestricted use of the Tesseract and Odin's power destroys the universe. Earth is attacked by the Legion, an alien race whose nanomachine-based composition allows them to quickly recover from any injury. Sonic, Shadow, Silver, & their friends & allies speed off to bring an end to Mephiles' rampage through time and remove him from the timeline for good. But as they face Mephiles every time, they regain their memories from the erased timeline.

Seeing Shadow upset on Christmas, Sonic & friends decide to lift up his spirits by throwing him a big Christmas party. While doing they set up the party, Tails sets up a holographic illusion showing Shadow what Christmas was like in his past, how it is in the present, and what it will be like in the future to help him appreciate Christmas.
