After Robotnik is defeated and Knuckles changes sides, Robotnik finds out about Project Shadow and sends out Metal Sonic to destroy him as well. Silver arrives in the present to fix the future by hunting down Sonic. Amy is Sonic's #1 fan and after meeting him, she gets a crush on him. Sonic, Tails, Knuckles and Amy have to face off against Robotnik, Metal Sonic, Shadow and Silver, Sonic, Shadow and Silver go super to defeat Robotnik and Metal Sonic and Shadow sacrifices himself to save the world.
