Eggman knew about his grandfather Gerald's creation of the ARK, and he needed the ultimate weapon to help arm it. He didn't;t know it was Shadow, but once he saw him in battle, he now sees that Shadow could be used to destroy Sonic and Mobius with him. He promised the Ultimate Lifeform he can help avenge Maria by destroying Earth. After Shadow mortally wounded Longclaw, he came to Robotnik asking if this is what Maria would have wanted. But then Eggman reveals that he doesn't give a darn about Maria. In fact, he tells Shadow if Maria were still alive, Eggman would have killed her himself.
